This happens when one or more "pairs" of verticies have more than two
polygons attached to them. this means that when modeler tries to align
the polygons at the point, one of the polygons is going to be "wrong"
and if there is more than one of these sets in the model each time you
press align these problem spots will flip.
Well, thats a pretty lame discription of what I think is happening, but
when you get it you pretty much have to start breaking the object up into
distanct parts and align each on it's own. Then when you have the model
back together, DO NOT do another align.
